The focus/pinned app is stored in the user object / preferences, which got implemented with this post.
Those settings can be configured with the PbxAdminApi.

I'm sorry, the information above isn't correct. It is still stored in the browser. See this post.

We are currently looking for a solution.

This issue isn't related to SDK or development, so I'd advise to visit the 13r3 Beta Forum, since there we can answer more quickly about 13r3 features.
